[MD settings] split protocol handler tests from site tests

This CL separates the site settings protocol handler tests from the
site settings test. This is a step toward a code health todo in the
code.

The cr.define wrapper was removed.
The rest of the file is only formatting changes.
The intent of the CL is just to move where the test is called from, so I'm
trying to avoid further changes here.
