What happens if the user closes the incognito window without creating any
non-incognito windows? Does that clear out what apps to restore?

It shouldn't as the AppRestoreService won't ever get created and so won't change
the list of apps to restore.

Though there is a bug here. Currently on a regular (non-restart) start we don't
clear the list of apps to restart, which leads to unexpected behaviour. I've
filed a bug to track this: http://crbug.com/156243.
